There’s so much I love about these muffins, it’s hard to know where to start. The warm fall flavor? Oh, it’s got that in spades. A tender crumb that also manages to be fluffy? You can thank the oat flour for that, along with the yogurt, coconut oil, and maple syrup for moistness. And then it has that protein bonus! Usually muffins just don’t have enough staying power to make a satisfying breakfast, but these are muffins that will power you through your morning. (I love protein overnight oats for the same reason.)

Why These Pumpkin Protein Muffins Are the Perfect Fall Breakfast

I don’t know about you, but I just can’t do a bowl of cereal for breakfast once fall rolls around. I need something hearty and cozy! These pumpkin muffins definitely fit the bill.

  • Protein-packed. Protein powder, eggs, and yogurt give these muffins a hefty protein boost.
  • Super satisfying. In addition to all that protein, these muffins are made with oat flour instead of wheat flour, which means they’re higher in fiber too.
  • Naturally sweetened. No refined sugar here! Maple syrup adds all the sweetness you need. Choose a protein powder and chocolate chips with a natural sweetener like stevia or monk fruit for muffins made without any processed sugar.
  • Great for meal prep. Make a batch over the weekend and you’ll have an easy grab-and-go breakfast or snack ready to enjoy for the next several days! (I love stashing them in the freezer too.)

What You’ll Need

Here are some notes on the ingredients you’ll need for these pumpkin protein muffins. Scroll down to the recipe card for exact measurements.

  • Pumpkin puree – Make sure you’re using pure pumpkin puree, not pumpkin pie filling, which is sweetened and spiced.
  • Eggs – Essential for the structure of the muffins, eggs also add protein.
  • Vanilla protein powder – I use the Dymatize brand.
  • Vanilla yogurt – Two Good vanilla yogurt is my favorite!
  • Maple syrup – Maple and pumpkin are a perfect pairing! Date syrup is another tasty option, though.
  • Coconut oil – Coconut oil is so fantastic for baking muffins and quick breads, yielding an extra tender crumb.
  • Vanilla extract – Use pure vanilla extract, not imitation, for the best flavor.
  • Oat flour – You don’t have to buy it! You can grind quick oats or old-fashioned oats in your blender or food processor until they form a flour. 
  • Baking soda and baking powder – Using both helps the muffins rise.
  • Cinnamon and pumpkin pie spice – This combination gives you ALL the cozy flavor.
  • Salt – Just a little bit brings the flavors into balance.
  • Mini chocolate chips – Mini chips are perfect here because they distribute more evenly throughout the batter. I use the Enjoy Life brand in my baking.

How to Make Pumpkin Protein Muffins

This is a one-bowl muffin recipe, which means it’s easy as can be!

  • Prepare. Preheat the oven to 350°F and line 12–15 muffin cups with paper liners.
  • Mix the wet ingredients. In a large bowl, whisk together the pumpkin puree, eggs, yogurt, maple syrup, melted coconut oil, and vanilla extract until smooth.
  • Add the protein powder. Whisk in the protein powder until completely combined.
  • Add the dry ingredients. Stir in the oat flour, baking soda, baking powder, cinnamon, pumpkin pie spice, and salt until just combined.
  • Fold in the chocolate chips. Gently fold the mini chocolate chips into the batter, being careful not to overmix.
  • Fill the muffin pan. Divide the batter between the prepared muffin cups, filling each about three-quarters full.
  • Bake. Bake for about 18 minutes, or until a toothpick inserted into the center comes out clean or with a few moist crumbs.
  • Cool. Let the muffins cool in the pan for 5 minutes before serving.

Tips for Perfect Protein Muffins

Protein muffins can sometimes turn out dry or dense, but this recipe counteracts that tendency by adding pumpkin, yogurt, and coconut oil, along with using a liquid sweetener. Here are a few more tips to follow:

  • Don’t overbake them. Protein powder can dry out when baked too long, so start checking your muffins around the 18-minute mark.
  • Measure the protein powder by weight. A lot of protein muffin recipes tell you to add a “scoop” or two of protein powder to the recipe, but scoop size varies between brands! That’s why I go by grams here. Don’t add a scoop or two instead, you really need to weigh it!
  • Let the coconut oil cool slightly. If it’s really hot, it will cook the eggs and the texture of your muffins will be ruined.

Variation Ideas

I love these muffins with chocolate chips, but there are lots of other options:

  • Give them some crunch. Fold chopped pecans, walnuts, or pepitas into the batter.
  • Make them extra chocolatey. Chop a good dark chocolate bar and add that instead of chocolate chips for big chocolate chunks.
  • Add a topping. Sprinkle pepitas, nuts, oats, Demerara sugar, or extra chocolate chips on top of each muffin before baking.

Storage and Freezing

  • Room temperature: Store pumpkin protein muffins in an airtight container at room temperature for 2 to 3 days.
  • Freezer: Freeze the muffins in a freezer-safe container or bag for up to 3 months. Thaw overnight in the refrigerator or at room temperature, or gently heat in the microwave for melty chocolate chips.

Ingredients

  • 1 3/4 cup pumpkin puree
  • 2 large eggs
  • 90 grams of vanilla protein powder (I used Dymatize ISO 100)
  • 1/2 cup Two Good Vanilla Yogurt
  • 1/3 cup maple syrup
  • 1/2 cup melted coconut oil
  • 1 teaspoon vanilla extract
  • 2 cups oat flour
  • 1 teaspoon baking soda
  • 1 teaspoon baking powder
  • 2 teaspoons ground cinnamon
  • 1 teaspoon pumpkin pie spice
  • 1/2 teaspoon salt
  • 1/2 cup min chocolate chips (I used Enjoy Life brand)

Instructions

  1. Preheat the oven to 350°F. Line 12-15 muffin tins with liners.
  2. In a large bowl, whisk together pumpkin puree, eggs, yogurt, maple, coconut, and vanilla until smooth.
  3. Add in the protein powder. Whisk until combined and there are no more clumps.
  4. Add the rest of the dry ingredients to the bowl. Stir until combined. Lastly, add in the chocolate chips and fold into the batter.
  5. Fill each prepared muffin tin 3/4 of the way full. Bake for 18 minutes or until toothpick comes out clean.
  6. Let cool for 5 minutes and serve.
